Looks to me the crank bolt (which was very loose) has caused fretting / wear of the crank pulley and crank sprocket. This has caused some back and forth hammering on the crank sprocket shims and destroyed them. The back lash in the sprocket caused even more backlash in the jackshaft water pump interface and may explain the highest noise Bruce heard in the water pump cover area.
I never heard the noise when the engine was together so its hard to be 100% where it came from but Im pretty sure the chain and sprockets would have been thrashing about in there.
Some good spare bits on the scrapyard engine, I wonder how good their word is?

Any progress on this? You really need to be taking the engine out to assess the rest of it. A replacement would be the easiest option and I'm sure Steve W. can vouch for the condition of the one he has at his lock-up in Leeds.

I emailed him but never got a response, have bought one this morning. Sounds sweet no nasty rattles or knocks and no oil leaks present anywhere, been dry stored for a number of years.
I know Steve and could've got in touch with him quite easily (I think he has more than one e-mail address). Glad you're getting it sorted.

Next big step achieved today in the shape of a brand new MOT , A few advisories to sort but staying legal so I can keep it moving between mine and my dads garage, whilst doing bits and pieces was a massive step on the road to POL's recovery!!
